Two quick questions, is it possible to have a video fade in/out between photos? and is it possible to have music play over the video (when muted) as well as the photos?

No video files are player by external players, gPhotoShow has no control on them

Yes, just make sure the option "pause sounds when playing video" in Sounds page is not ticked
