I've set the exe to run as administrator, and run at startup, using the compatibility tab in the file's properties, as well as using run at startup from the app settings. there is always the possibility to do something but for the moment there is no plan to customize the transitions in pan&zoom.

Configuration is ok, files should be ordered correctly. Maybe missing files are excluded by Global Exclusions of Filters.
Did you try to click on "View files" in Images page ? Are all files listed ?
If yes then check Filters page maybe some files are excluded.

Open gPhotoShow Pro settings, Transitions page, select a transition and see the sample.
That transition should be "fade grayscale"
